You need to put your mods in the My Documents\My Games\Runic Games\Torchlight 2\Mods\ folder - you can put the .mod file directly in that folder. Then you need to launch the game via the launcher and select the "play with mods" button (has the play + mod gear icons on it) and make sure your mod is activated.
